Written for a Shopify owner or ops lead whose admin discount codes (percentage, fixed amount, or free shipping) will not stack with each other or with an automatic discount at checkout. DIY-first: prove both discounts are Active; align Combines with product / order / shipping classes; resolve automatic vs code conflicts; clear usage limits; isolate discount apps. Admin discount codes not stacking — not Discount Functions, bundles, customer segments, or quantity breaks.
Several “second discount disappears at checkout” bugs look alike. They do not share one fix. This page is only when Shopify admin discount codes (percentage, fixed amount, or free shipping codes) will not stack with another code or with an automatic discount at checkout. When a Shopify Discount Function / app Function will not stack via combinesWith, open Discount Function not stacking. When a product bundle / BXGY / cart-transform bundle discount never applies, open bundle discount not applying. When a customer-segment automatic discount never applies, open customer segment discount not applying. When quantity breaks / volume pricing UI is missing, open quantity breaks not showing. A single code that will not apply at all (wrong minimums, expired, customer eligibility) is discount code not applying. This page is only: admin discount codes not stacking with each other or with automatic discounts.
Six ordinary reasons a second discount drops: Combines with product / order / shipping toggles still off on one or both discounts; you mixed classes that Shopify will not combine (for example two order-level percentage codes); an automatic discount already claims the cart and the code cannot combine with it; usage limits / once-per-customer / customer eligibility silently reject the second code; a free-shipping code needs shipping-class combine while the other discount only allows product; a discount app overrides Shopify’s native combine rules. Walk them in that order. You already pay for Shopify Discounts. You do not need another promo SaaS to prove native stacking.

Prove both discounts are Active while checkout only keeps one.
Open Discounts in admin. Confirm the percentage, fixed-amount, or free-shipping code and the second code or automatic discount both show Active. Open each and note Combines with product discounts, order discounts, and shipping discounts. Build a clean test cart that meets both minimums and eligibility rules. At checkout, apply the first discount, then the second code (or confirm the automatic should still remain). Screenshot which discount stays and which is removed or rejected. List any discount / loyalty / upsell apps that inject extra codes.
If a Discount Function app never stacks via combinesWith, leave for Discount Function not stacking. If a single code never applies at all, open discount code not applying. Stay here only while both admin discounts are Active and checkout still refuses to keep both together.

Repair Combines with, discount classes, automatic vs code conflicts, usage limits, and apps.
On each discount, turn on the Combines with toggles that match the other discount’s class (product, order, shipping). Align a free-shipping code with shipping-class combine while the product or order code allows shipping. Prefer one product-level code plus one shipping code when two order-level percentages refuse to combine. Temporarily pause conflicting automatic discounts while you prove a second code. Clear once-per-customer, total usage, or customer-eligibility rules that reject the second entry. Disable discount apps one at a time and retest on a clean cart.

Checklist and how to prove both discounts apply together.
Checklist: (1) screenshot checkout keeping only one of two intended discounts, (2) confirm both admin discounts Active, (3) enable matching Combines with product / order / shipping on both, (4) align classes so a shipping code can sit with a product or order code, (5) pause conflicting automatic discounts while testing, (6) clear usage / once-per-customer / eligibility blockers, (7) isolate discount apps, (8) if only Functions / bundles / segments / quantity breaks are wrong, switch playbooks.
Prove it: after the fix, a clean eligible cart must show both intended discounts in the checkout summary (for example a product percentage code plus a free-shipping code, or a code plus a combining automatic). The order total must reflect both. If a Discount Function still refuses to stack, open Discount Function not stacking. If a bundle or segment discount is the remaining bug, open those playbooks instead.
